We had a good experience at the Tudor Hotel on east 42nd street. The rooms were small, clean, well furnished - hotel secure and reasonably central. You can get a bus towards the Battery just on the corner, or walk a block and get bus to wards central park. Same distance to Grand central station, where the JFK airport shuttle also drops off.
We stayed in the Wolcott Hotel on 31st street a few years back and I would stay in it again.

It was nothing special, a bit old fashioned, but it was clean and well maintained, and had a complementary continental breakfast (coffee and muffins). It was also easy walking distance to a lot of the main attractions, bus stops etc.

I stayed at the Milford Plaza, it's just one block from Times Square. Security was really good, you had to show your room card to even get to the lifts, unlike some other hotels which advertise this, but don't actually do it.

I also stayed at the Wolcott and it was fine. Would stay there again if I was going back.
Hard to answer if we don't know your budget. Le Parker Meridien and Jumeirah Essex House are my favourites.
I got a good deal on Expedia for the Roosevelt, about 10 mins walk to Time Sq. Room wasn't massive but perfectly fine for us.
