I had a bumper crop of peppers this year, but a lot of them were strangely indented with brown patches. What caused this?

It sounds as if your bumper crop could be to blame. It may well be that the fruits have been banging together, or against the stems, causing the bruising and indents. All you can really do is remove the affected fruits and cut out unwanted stems.
It's probably caused by drought & famine watering. An even watering is very important
