My car tax is due on 31st December and I've finally got around to setting up a Direct Debit to pay for it but I was surprised to see that the payment won't be taken until 12th January 2023. Will I be prosecuted for late payment ?!!!

No, the car will show as taxed from 1st January, if that's what you asked for

It just seems strange that they're giving me 12 days tax for free.
They're not giving you 12 days' tax for free, it's just that it will take time to set up the DD and next year it will be taken in December.
You will pay a year's worth of tax, and your car will be taxed for a year. The date of payment is unimportant.
The first payment will cover you from 1st January
You get eleven days without paying but then you pay them for twenty days when you haven't been on the road so it's swings and roundabouts.
