To the best of my knowledge (and after having done quite a bit of googling), flip throw-ins are perfectly legal in the Premier League.
A practical problem though might be that the gap between the touchlines and advertising hoardings isn't always that big in many Premier League grounds, with clubs preferring to maximise the size of their pitches (up to the limits prescribed within the laws of their game), rather than to leave much space around them.
It could also be that any home side facing opponents who're known to have a flip throw-in expert in their team might be tempted to move their advertising hoardings somewhat closer to the pitch. That's exactly what West Ham did in 2010 when they were hosting Stoke City, whose Rory Delap needed a long run-up in order to achieve the phenomenal throwing lengths for which he was famous.

I'm not sure that flip throw-ins necessarily add a great deal of length to a throw anyway. Someone who's really good at conventional throw-ins might be able to reach the same sort of distances.
I had a 12-year-old lad in my school team who could throw the ball, from near the corner flag, to a player mid-way between the far corner and the goal. I later refereed him in adult Sunday league matches, on some very large pitches, where he was still able to do the same thing (much to the consternation of his opponents!)
