Second hand engine fitted 2 months ago developed problems. Took it back to same garage for inspection/remedy. Now garage have sent bill for work done. Should it be covered by some sort of warranty?

That depends on the terms of sale, terms of the warranty, or even if there was a warranty.
Also... who supplied the second hand engine, did the engine come with a warranty?
second hand engine? alarm bells ringing.
Im assuming it was to save you money i would also like to think they would of brought it to your attention the implications of fitting second hand.
Bob, I have heard this one before, did you have 2>>3 Months on the Engine, did they ask has the Oil been changed after they done the swap? If it's after the warrantee period I'm afraid to say, you have to pay up, was the Warrantee Verbal?
Forgot to ask, was the engine Compression / Pressure tested when it was taken out of the donor car, I understand It's a chance you take when you buy a used unit, but my advise would be, get it checked as son as.
