Am I destined to start another thread or are all the friends hiding somewhere else? What a great and well-set challenge this has been. The light has just dawned regarding the theme and how to obey the instruction. Yet another superb opening for the year's puzzles.

Cruncher - I would read again the advice from Bellabee, and then RR, This was suficient to point me in the right direction. Still a little tricky though.

Finished it. For info, the highlighted cells don't spell out the theme - little point in their doing so and one then being required to write the theme beneath the grid. The component letters of the theme are to be highlighted on each occasion on which they occur in the grid. Looking at the location of the various letters in the grid is perhaps the only subtle nudge we can give Cruncher without saying too much. If it helps, as ever, the title is a help, and it has nothing to do with trains that cross countries.
Thanks Tilbee and IainGrace. FInally limped across the line. In retrospect all the hints were spot on but then it presumes that you know what you are looking for in the first place. It had been my original hunch but I couldn't see how to get to it. Onwards and upwards!
Whew! Finally made it. Couldn't have done it without all the hints dropped here though. Now for a new highlighter pen.
