Not sure of any cheap places to stay as my aunt lives out there so i stayed with her but you must go to Alcatraz, Haight Street and Lombard Street, if i think of some more places i'll get back to you but i can't think right now....!
Be wary of very cheap places to stay as there are some dodgy areas there. I stayed in this really cheap hotel as a student and had to step over unconscious junkies as I stepped out of the hotel each morning!
try and stay around (ie two block radius) of union sq- any further west and your in trap/ junkie/gang ally! get the lonely planet in waterstones, has good advice, again alcatraz a must but you have to book way in advance as gets busy- we booked before we went to america, the japanese gardens in the park at top of san fran also v good. just don't go on labour day weekend, as we did and paid triple for the hotel rooms! take ear plugs too as noisy streets ! its a great city though :) have fun
We stayed at the Holiday Inn near Fisherman's Wharf.....loads of brilliant food (especially Baudoin's sourdough loaves with various fillings) in easy walking distance and a great place to stroll in the evenings.  Near the cable-car terminus for easy access to city centre. The sea-lions smell a bit, though..........
