Pardon the pun but why not put some nuts out for them?  It'll surely distract them from the flowers.

Philtaz - then they will dig up the garden to bury the nuts - squirrels don't eat all their food at once, they have several caches of food at a time in case of emergencies!

Shire, why not get a rodent repeller? These emit ultrasound that keeps away the squirrels but don't keep away birds or insects.

You can buy them in most ironmongers/hardware stores, or you can order them from the web. We got ours from these people. They do other options for the garden as well as the ultrasound one:

Animals & Nature - How to discourage squirrels?

I took the humane approach and bought a squirrel feeder which consists of a square wooden box with a hinged lid and a perspex panel at the front of the box in which you place nuts. The squirrels have to lift the lid to get the nuts. O. K . so they still bury a few but I can live with that because they are amusing to watch and they leave the bird feeders alone.
I understand that you can buy an ultrasonic device which is set at a frequency that discourages squirrels without interfering with humans or household pets.
