Synching Apps On Iphone 3

I often synch music so I know how to do that, but I am wary about synching apps. Basically my phone has apps, but when it is plugged into iTunes, there are loads more listed which I thought I had deleted. How can I update it so only the apps on my phone feature on my iTunes? On iTunes it kind of seems like if I synch it, I will get all the old apps back on my phone which I don't want! thanks!

They won't reinstall if you synch they're just there should you want them again. To get rid of permanently delete them in iTunes.

How do I delete them though- at the moment the apps are not highlighted and I can't get them visible unless I tick the box which says 'Synch apps'. Then I get the message "Are you sure? All existing apps and their data on your iPhone will be replaced with apps from this iTunes library". And I don't want all the ones in the iTunes library cos a lot of them are ones I don't use anymore?!
