This a fault which happens a lot with windows 98se and rarely with Windows XP, it is usually caused by a system driver or program which will not shut down correctly when windows issues a ''shutdown'' order and windows just waits forever for it to shutdown.
Try starting windows in safe mode and then shut it down and see if it work OK, if yes then that is your problem.

Safe mode is entered by holding down F8 when starting windows and then select safe mode from the menu you get.

actually this sounds like you could be putting the computer into sleep mode.

You might need to change the settings in the BIOS which say what to do when the buttons are pressed.

The best way to shutdown is to actually go to Start| Shutdown, assuming you are using windows of course. This should shut the computer off and stop the CPU/FAN.
i think you should check your registry
maybe there is a problem
you can do an online scan http://www.registryfix123.com/
