The only information I can find is "There are over 200 islands in Scotland, almost all of them off the west coast. Many are uninhabited" I suspect that there isn't a record of the exact number.
This doesn't really answer your question accurately, but - according to Collier's Encyclopedia - the Hebrides, off the west coast, comprise some 500 islands and the Orkney/Shetland Archipelago, off the north coast, comprises a further 150. You are looking at a total of well over 600, in other words. My guess would be that the majority are little more than rocky islets, so - to have a stab at least at answering you - I'd guess about 400-500 are uninhabited.
According to the 1991 census there were 61 populated Scottish islands.
