We have a pair of dwarf fir trees in pots that are turning brown , giving the impression that they are dying. However, recently, new green shoots have began appearing. Is there any way of pruning or getting rid of the brown?

With experience myself of this, it seems that they need plenty of water on the leaves as well as in the pot. If you cut the brown out you will leave big gaps in the tree. I left it all but kept putting lots of water on the leaves/foliage and they have greened up for which I'm pleased because like you I thought they were dying. Maybe other people will give you more info on the subject that perhaps I have missed.
