I have left a company on 24th Feb. Two weeks before I left I was on sick leave. I got ssp, but three days were booked as annual leave. Should I have been paid for those three days leave. They have two weeks in hand, should I ask the or assume they will pay it anyway?

Ask them because whether it be during those weeks or now, you should be paid for outstanding annual leave when you leave a job.

It will be accrued leave of course, so only paid if you have worked enough weeks in this year holiday year to have earned it before you left.
