we are designed to be omnivorous so by restricting food groups are they risking malnutrition?

Some may well be missing out and be malnourished to a point - but of course many who have made careful and informed decisions can get the nourishment they need.
You can get protein and calcium from non animal sources
They would say not but it's their choice. If they wish to deny themselves the good things in life let them as long as they don't harp on to me about it.

You still need meat and fish for vitamin D unless you lie in the sun all day

Yes, they are.

But it's not a new fad or phenomena, as St Paul points it out in his letter to Timothy: 1 Timothy 4:1, 3-4 ...in the latter times some shall depart from the faith, ...commanding to abstain from meats, which God hath created to be received with thanksgiving of them which believe and know the truth.
No. There are some people out there who are just not that keen on meat so they adjust their diets accordingly. Me....That's what I do.
If I'm not mistaken, the only way to get vitamin B6 is from animal sources...or supplementation.
This year it will be 40 years since I ate any meat or fish. I'm not malnourished and don't lack vitamin D; nor do I try to 'convert' people. - it's just my choice.

Being VitB or VitD deficient is not pleasant, believe me.
You have to look at the main benefit of Vegetarian and Veganism which is.....there’s much more more meat left for us carnivores ;)
If veggies and vegans choose that diet it's entirely up to them but they should spare us the "holier than thou" attitude and their preaching (particularly vegans who seem to think that omnivores are worse than mass murderers)
^^ I have to agree there. Their sanctimony is nauseating.
Most people with extreme views (whatever they are about) are hypocrites. They never live up to it. I know a (used to be militant) vegan who gladly accepted drugs that would have been tested on animals when he had a bad back.
