about the end again. I've read the other postings regarding why it ended like it did but i'm still bothered by one bit, if agent smith took over everyone in the matrix, doesn't that mean he killed everyone, meaning there should be no one alive in the matrix anymore especially since all the smiths exploded, am i right?

I always thought that the Matrix is just a visual interpretation of events for those people "in the Matrix". I took Agent Smith to be a mutating virus program, and his defeat merely meant that the virus had been removed from the matrix, ergo the "inhabitants" were returned to their pre-infection state.
matrix inhabitants are only imagining their bodies, there may be no relation to the person at all. as stated above, smith is a program, even if he is an independent one in the end, the matrix is easily rebooted.

But if you are shot in the matrix your real body dies as well, soooooooo if your turned by smith then surely your body should die. kinda trivial in what was such a crappy film tho
