We have cut our own cedar logs and are having them milled. What can we treat them with to use as decking material?

The heading of your question suggests that you think the cedar should be treated with chemicals to make it weather proof. Cedar has a natural oil content that makes it impervious to weather. It will turn a light shade of gray over time but still be weather proof for many years. If you wish to retain the natural cedar color, there are a number of products that will do that for you. Check with your DIY source. If you do intend to finish the cedar wait at least 6 weeks or more before doing so to allow some of the surface oil to leach out allowing the finish can penetrate the top most layers of the wood.
