They were turtles to start with.

As lil'frog says, they were turtles to start with and are still turtles, they just grew bigger and gained an intelligence.
They haven't mutated into human ( though they have gained human proportions ), nore are they humans that have mutated into turtles.

Ok bit of a geek but the turtles were pets of a boys but he dropped them down the sewer, splinter was a man who lived in the sewer. A radioactive chemical of some sort was then dropped into the sewer causing mutation. Because the turtles had contact with humans they muted into bigger (human like) turtles where as splinter had spent most of his time with the rats in the sewer he muted with rats hence how he became a big rat thing!

From what I remember

Splinter (the Rat) was a ninja..and at this stage human..and Shredder had him exiled or something

He finds refuge in the sewers, and co-exists with the rats etc......Meanwhile a boy has bought some turtles from a pet store...he trips, and the turtles are washed into the sewer, where Splinter comes across them

Then radioactive ooze is dumped into the sewers, and they all come in contact with it, and get mutated into what was the last contact they had. The turtles were Splinter, so they gained humanoid status, while Splinter had last touched the rats, so he mutated into a humanoid rat.
