This seems to be used to mean 'on the quiet', but is there more to it than that?

Is it Latin?

I've only ever heard it said, not seen it written...

Nope, that's all there is to it.

Just as bart is the proper shortened form (written) of Baronet, qt is a short form of quiet, with the middle letters removed.

It was used in an old music hall song Ta Ra Ra Boom de Yay:


A sweet Tuxedo girl you see,
Queen of swell society,
Fond of fun as fun can be,
When it's on the strict Q.T.
