Is it possible to dock the toolbox and layers windows in the main program instead of having them in separate windows?

Yes they can dock. In the top of the docking area of the main window there is a small arrow button. Click this and choose Add tab.

A really useful free tool to use with GIMP is TrayIT. It allows GIMP and its image windows to be managed as a group by being minimised to the tray as a single icon. A right click on the icon allows them to be minimised or restored together. It stops GIMP monopolising the task bar.
