I used to get that!

I was mystified by it for about a year, but it turned out to be mild gum disease. My lower gum was slightly inflamed, and when I exercised it got worse because the blood flow increased.

My dentist gave my bottom teeth a good chipping away and I made sure I flossed them after that. The problem eventually went away and has never come back.

If you've got any kind of mild dental problem I'd imagine exercise would make it worse for the same reason.
