It comes from the Bible. 1Timothy 3:3&8. It means the greed of money.
John Wycliffe first coined the phrase in his translation of the Bible in the 1380s. It was the earliest English translation of the Bible. Nowadays "filthy lucre" means "dirty money" but as Chuck says it means "greed/love of money" (or "dishonourable gain")
