I think that there are set clues, but I do not know what they mean. In this Saturdays crossword there are a few 'by the way's. What does this stand for?

Also, what does 'sapper' mean?

Are there any others?

 I think it means - a street

and

Sapper is - an Engineer -

'By the way' can sometimes indicate 'st' for street, 'rd' for road. ..or perhaps 'route' or 'cul de sac'

'Sapper' is usually a soldier.

By the way usually means a street (ST). Sapper ..soldier.

Sapper is a Royal Engineer.
If you have 'sapper' as part of a clue, almost certainly means the letters RE are in the answer.
Just to be pernickety, a Sapper in the the Royal Army Engineering Corps (RAEC) is the equivalent of a Private in the infantry.  The same equivalents in other branches are Signalman in the Royal Corps of Signals and Gunner in the Royal Artillary Corps.  There are others!
