My partner and I are separating and we each have 50/50 split in our house. He is going to buy me out. Is it fair that I get my stamp duty back that we each paid and will we have to pay stamp duty again to change the name in the deeds?

if everything is 50/50, then he should give you 50% of the stamp duty back. So if your stamp duty, in total, was �2000, he should give you back �1000.00. This is based on what I can understand from your questions, dont really understnd the last part.

By the latter part of my question I meant; will we have to pay out stamp duty again for changing the name on the deeds from having both of ours on the deeds to just one of us? As I've heard that you need to pay stamp duty again if the name if changed?

not heard that before, doesnt sound right, then again it may true knwoing the silly money wasting laws in the UK. I would still ask for 50% back and its down to him to pay for stamp duty again, to have names changed into his name as its HE that is buying you out.
