what operating system?
how old is computer?
what bios manufacturer? (start computer and it'll probably tell you right at the start, award or something possibly).
Possibly a coincidence, but the ONLY time that I've ever encountered this with my own PC was when I had the jumpers on the back of the drive set incorrectly.
Updating the BIOS can be tricky, and depends on what you have. Find out your motherboards make and model, and check their website - there should be a link to the BIOS manufacturer giving step by step guides on doing it. Some websites say you have to pay for the update, but go through the manufactures site (free!), so your 100% sure your getting the right update. Tip: Read and print the instructions out BEFORE you begin, as sometimes it involves working on your PC before windows boots. Normally means copying files to a floppy and booting from that.

When you boot up the pc does it look for the new hdd's parameters?  have you tired setting its heads, cylinders etc in the bios?  Does your bios do autodetect of the heads/cylinders or is the setup still configured to the old hdd.

Try pressing 'delete' on boot up, it may take you into the bios settings.  Have a look for 'hard drive configuration' and set it to 'autodetect' DO NOT CHANGE ANYTHING ELSE THAT YOU COME ACROSS IN THE BIOS SETTINGS.

Good luck

I should have mentioned earlier (and following on from earlier advice) - I would update the BIOS as an absolute last resort.

As Tim says, press DEL while your PC boots and go into the BIOS.
The first (or 2nd?) top option should give you info on your hard drives. One option, as mentioned, is autodetect which should tell you how big the hard drive is.
When I was making my earlier mistake with my own PC (jumper settings) - the hard drive appeared as full size in here but only smaller in Windows. Check this on your own PC to see if you get the same results.
If you do, look at the manufacturer's (hard drive) website for the correct jumper settings and amend this.

If this isn't the problem and you do need to flash the BIOS then good luck!
