Can anyone recommend a clean and fairly good quality hotel by the main square in Krakow? Any tips about that city will be appreciated as well!

Hotel Amadeus, without any doubt the best I've stayed in in Krakow and reasonably priced. The Ascot was OK (a bit cheaper), but not as close to the square as the Amadeus. Be prepared to walk a lot - great city to explore (especially the old quarter) Trips out to the Salt Mines and Auschwitz are a must, but leave a good day for Auschwitz.. Book when you get there, via your hotel, it was cheaper than booking in advance.
I tend to use Expedia to get a good list of hotels for any city (even if i don't book through them). You get to see the pics etc, location and read other peoples reviews.

Ditto, the Amadeus is wonderful. But, I stayed there when it first opened and was relatively cheap. I hear it's more expensive now. I'd stay there again, whatever. When you go have lunch at the Chimera where you sit shoulder to shoulder with local people and eat fantastic food for very little dosh.

trust the review above - the salt mines are never to be forgotten.
Auschwitz is a full day too, as mentioned, and you need to go - it's mindblowing and gut wrenching.
The city itself is gorgeous - the old city is completely surrounded by a tree-lined park and the river, so you can never get lost. Do please rely on the many bakeries for your breakfasts (hotel food is not great) but there are loads of fine restaurants. It's cheap too - enjoy it!
