what sort of budget.....?
Cafe rouge . Look for 241 vouchers on the internet before you go. Allso look at pamphlets at the T.I center for good deals.
The Witchery. Expensive mind.
TripAdvisor might be a good place to start. There are 1264 restaurants listed (and ranked in order). Using the filters on the left of the page can help to narrow the choice down:

To save you a bit of Googling, here are the websites of some of the places listed on the first page (and thus with outstanding reviews):

By budget...expensive first

The Kitchin - (Tom Kitchin's Place on Commerical Quay)
Wishart's - Martin Wishart, 54 The Shore
Castle Terrace (just got a Michelin star)

Fishers (both in the City and Leith)
The Witchery (Royal Mile Area)

Scottish National Gallery...
It is a chain but Browns on George St is a fairly safe bet.

Depending on your pocket Harvey Nicks is a nice treat.

If pocket is not a concern there is Kitchin in Leith.

There are a few good hotels to consider for dinner too.

What kind of food are you after? There are many good Indian/Thai/Chinese options too.
For Italian - Bar Roma, west end
Fish - Ondine, up the bridges
Also, the Apex Hotel in Waterloo Place has a good menu and good service.
The Living Room?
Martin Wishart is lovely if the budget covers it.
The Balmoral is lovely for Afternoon Tea and the restaurant downstairs called Number One is fab.
For Spanish tapas, Barioja is lovely.
For Italian, Bar Roma is one of the best. (Don't go to Valvona and Crolla....it's rubbish and over-priced)
For afternoon tea Mimi's..and right on the Shore. You will need to book though

Too many to mention. But the good ones often need a booking
The Witcheries is good but pricey- it attracts lots of barristers like Barmaid who are the only ones who can afford to eat there (as they bill it to the client)
The Witchery is offering a 3 course meal for £30

http://www.thewitchery.com/3-courses-for-30.html
And I'm sure Barmaid doesn't rip her clients off factor
I know. It's worth paying a little bit extra to get the best counsel
Deacon Brodie's on the Royal Mile is a great wee pub and they do nice food in the upstairs section.
*coughs and leaves quietly*
The Dome George street....
Barmaid, did you see my story about one of P-Eye's clippings involving a restaurant down here. From the West Briton, "Wanted one Barrister, £6-50 an hour"

That may just pay for Kitchin's in six months....
lol, no I didn't see it! Mind you, that's about the same I received for my first ever brief!!!!!!
I assume barista was the position?!!!!
