Just use them in different user accounts.

Me and my partner share the same computer with our own accounts but I find that if he updates his ipod and we switch accounts to mine, I can't update mine as it doesn't get recognised so I have shut down first but apart from that, everything works fine!!

yes, switching is pretty pointless really. log in and out and you should be fine though.

I use two ipods on the same pc (same user account) and have never had any problems with it. I even sync seperate playlists/podcasts with individual ipods.
