Can you use the same USB and charger for both or is there a difference?

transferring apps onto iPhone 4

I've had an iPhone 4, having had the iPhone 3GS previously. All of my muic, photos, messages etc have transferred over to my new phone no problem when i synced it. However, I can't get any of my apps...
