Kapersky won't delete my Trojan

I have Kapersky antivirus installed but lately I am getting popups with Internet Explorer. This does not happen with Mozilla Firefox. These popups are all the same type: a box in the middle of the screen saying I should get antivirus protection. When I click to cancel it opens a new window with more of the same advertising.
As I am browsing pages on IE they appear every few minutes.
Kapersky has identified it as a Trojan but is unable to delete it.
If I run System Restore, will this get rid of it or will I have to reinstall windows?

You should try other trojan / spyware removal tools before doing anything drastic.

I suggest you download trojan hunter free trial. This got rid of several trojans for me, that AVG couldn`t deal with.
It`s worth a try anyway, It`s a free one month trial if I remember correctly.
