As a rule, deleting the folder the application is in is not the recommended way of uninstalling it as there are registry settings to consider. Try uninstalling IE 6 using add/remove programs in the control panel then re-installing it.
You could also try clicking Start - Programs - Accessories - System Tools - System Information, then in the Tools option click the Internet Explorer Repair tool. You'll have to reboot afterwards and this may repair any damage.
If the above fails to work and you are running Win9x (95,98,ME), NT4 or Win2K (sp1) you could try ieRadicator from http://www.litepc.com/ieradicator.html but ensure you read the help files first. Geoff
I have a mate who has basically the same problem. I had posted basically the same question on a different site (PCMag). The first thought I had was ieRadicator but subsequently was informed that it wouldn't work. However there was another post that offered a suggestion, tried it today on his system and it works. The post of the answer is http://discuss.pcmag.com/pcmag/messages?msg=21359.

You can read this or any other post but if you wish to post to this or any other thread there you will have to join, it costs nothing. Geoff
