I guess it might be because there is a lack of moisture in the eyes which makes them feel uncomfortable and rubbing them causes the liquid which makes tears to be produced and so lubricates the eyes and they feel less dry. Only a theory.

You may be right! I caught myself doing it at work and started to wonder why we all do it. It does actually make you feel better, doesn't it!!!
