Does anyone know how they work out the travel zones for the trains and underground. Is it a distance from a certain point in London.

Not really.
The outer boundary of zone 6 is determined by the GLC boundary, plus a few extras that the local council has decided to support - eg Epping end of the Central Line.
Zone 1 is the Circle Line and inside, plus a few oddments.
The rest is fairly arbitrary and has been known to move from time to time anyway - stations have changed zones.
