I have two non coloured wires coming through my ceiling rose. Does it matter which one connects with the brown or blue wire in the light fixture.

no it does not matter which wire you put to which.

The Builder

Doesn't matter with a regular bayonet fitting, but it does matter with an ES fitting (screw-in.) With them, the live should always be connected to the pointy bit.
