Does anyone know of any carriers that do this route? Any advice welcome.

Had a quick search and it looks like if you can get your self to Jakarta, this lot will fly you on to Ambon

I flew using Garuda, but means a few changes en route
The only flights into Ambon's Pattimura Airport are domestic services. See here for a list of operators and airports:

You'd probably have to travel via Jakarta. There's a list of services into and out of Soekarno-Hatta International Airport here:

Putting those lists together suggests that you should investigate flying with KLM (via Amsterdam) to Jakarta, and then taking a domestic flight. Alternatively, check out Qatar Airways for their flights to Jakarta (via Doha) or fly with Saudi Arabian Airlines (via Jeddah).
