Your computer needs to be switched on (obviously) and it also needs to NOT go into standby (sleep) overnight for it to be able to run a scan. Running a full scan every night is massive overkill anyhow... run a full scan once during the day to clear the warning then as long as real time protection is switched on you only really need to run a scan every month or so.

This is interesting as i was going to ask a similar question, my MSE is set to do a quick scan every night at 0200 but I also get messages that I haven't run a scan for a while - at the weekend I noticed it hadn't done a scan since February even though the settings are there. At night I just shut the laptop lid, is that the problem and if so why don't they tell you?
shrug
Perhaps they just don't care ?
MSE cant scan unless your computer is on. Simply closing the lid will in effect put it into hibernation state so no scan can be done. I have MSE and I run a quick scan once a week and a full scan once a month.
