Earlier today, my computer someone got the XP Tool. I finally managed to quarentine it with SUPERAntivirus. After the computer rebooted, I loaded up Firefox, but I was asked to choose an application with which to open it. Also, when I tried to load up word, I get an error message that reads "Application not found. I also tried to play a video, but again, I get an error message saying "Media player cannot play file".

How can I get my applications to work again?

Sounds like damage has already been done. You have done a complete scan with System Restore turned off? What app with?
I think there is a problem with .exe files associations. Download xp_exe_fix.reg file and double-click to run it. Download link http://www.mediafire.com/?n0jwhzdjjdw
This should fix your problem.
