We have MI5 and M16. I was just wondering what happened to MI1, MI2, MI3 and MI4. Did they ever exist? Do they still exist? What were/are they? If they never existed, then who decided to start numbering at 5?

They

They did exist, but mostly just during wartime. Certain specialised areas that are now covered under MI5 and MI6 were previously assigned their own sections, there's a partial list in Wikipedia's MI5 article: http://en.wikipedia.org/wiki/MI5
