First thought: Check out Isoflex Liquid Rubber, widely available at DIY type shops, works very well. If there is any risk of there being dust on the substrate then cleaning that off is advisable but no serious need to worry about hidden dampness as this stuff actually is very slightly heavier than water and thus displaces it to a significant degree.
.....there are others, but this is so accessible in small quantities that it is probably the best choice.
If it is a flat roof and the felt has only been tacked and not laid on a hot bitumen layer, any rain that is pooling will be getting under the laps and is probably dripping or appearing where the tacks are. I doubt that the tacks themselves are causing the problem unless they have penetrated right through the boards under the felt. Any tacks used should be of a length that grips the felt but not be long enough to go right through the boards.
Try Bitumen paint.
A piece of felt around 6" wide stuck down with a roofing sealant the whole length of where tacks are will probably do it and look better than painting it with a sealer.
Garage Roof Felt How does it feel ?
Sorry to be flippant, couldn't help it.

You can buy a kit which includes a reel of flashing tape from a well known store.
