He didn't paint her.
He painted a picture of her (Lisa del Giocondo) as she was known Madam, or My Lady Lisa, hence Mona Lisa.

Octavius - chocolate (or more accurately cocoa beans)hadn't yet been imported into Europe in the early 16th century so it's doubtful that she was ever painted with chocolate. The first recorded shipment to Europe for commercial purposes was in a shipment from Veracruz to Sevilla in 1585.

Zacs, doubtful but not an impossibility since chocolate has been around since about 1100 BC in some form or another.
Leo Da V was a clever old soul and invented lots of thing in his lifetime that didn't materialise in the real world until recent times. Quite likely the dirty old sod came across some just for this very purpose.
It took him 16 years to paint it (apparently). Obvioulsy not working on day rates, so he must have got something out if it!
